Any chance that there will be a mod or plugin or something so that JAK can be displayed in a page and not as pop-up?

I think, no, it is a lightbox javascript solution :-(

Similar behaviour with small images + one large image you can do with switch/swap effect (+ some customization), see:

Are you able to do this for me (how much), or do I need to ask someone else?
Is it easier if the description is above the main photo, and the thumbnnails are below? It will not look as good, but if there is a big difference in ease of doing it, it is an acceptable solution.

Hi, sorry but I am not able to do it as the JAK is a javascript solution and I am not expert in Javascript :-( So maybe you need to find someone who know javascript well.

I have put the images in a folder images/stories/folder-name and then there are subcategories. Willthat work out well?

I have some permission problems, and my tech staff says:
"I'd recommend seeing what the developer recommends for ownerships and permissions on folders".

Please advice.

Permissions and ownership settings is a server side issue. I am not server expert so in fact I don't know. Why I can say, I don't know? Because all Phoca Extensions use standard Joomla! methods. So in fact Phoca Gallery doesn't work with permissions or with ownership settings. Everything regarding permissions or ownership is solved in Joomla! Joomla! methods acces the files and folders on the server, and they can work directly with folders and files or through FTP layer.

As the ownership cannot be handled by scripts, no idea there. For permissions it is recommended to set them to 755 (folders)
